Actually, you seem to have completely missed the sandstone caverns in the Akumos mine. (If you haven't, then you left that poor miner trapped down there. Shame on you if you did. :) )

You can get to the caverns from the area with the stalagmites, the peryolitium shard, and the pipe that you have to climb back up; you just need to go down there one time, chop the stalagmites away, climb up the pipe, then go down again... and this time, book it past the pipe and cut through the east passage you just chopped clear to catch the still-moving cart and ride it across the chasm and pull it over to find the entrance to the caverns.

The sandstone caverns will seem impossible to map out at first because of one crucial detail: this is a 3-D area. The four levels (white, yellow, red and black) are stacked one on top of another, each with four rooms apiece. There's a circular plate that needs turning, a miner that needs saving, and a path to the railway at the very bottom that you'll need to remember to play catch-the-cart again.
