If you picture a donut lying flat on a table, then the junctions lie on that circle of contact between the donut and the table. Well, six of them do (equally spaced, so they form a hexagon). The other six are directly opposite (on the top-most circle, which would be the point of contact between the donut and a piece of paper laid flat over the donut). The junctions are shown by small circles on the in-game diagram that you're shown when you ask Johnson about it.

The links are those blue lines that come out in two directions from each junction. Each link only goes halfway toward the nearest other junction, so to connect two adjacent junctions you need to have both of the junctions with links pointing to the other (sort of like how with a raisable bridge which splits in the middle, you need both sides to be lowered to cross the bridge).
