Well, the crate will provide you with an avenue to get into the shack, but you don't have to climb through the window. Stand on the crate and see if you can't reach up and grab something that'll let you in. You can't do anything in the shack until you've reached the third town, so go back to the Sage's world and see if you can't find someplace where you can stick that clear focus stone.
