The Moby Dick theme runs throughout the entire film if you pay attention.

When Chekov and Terrell first beam down to Ceti Alpha V and are investigating the remains of the Botany Bay, you can see the novel on the bookshelf behind the belt that Chekov discovers that tips him off to whose ship they're in.

Then there are of course the quotes by Khan throughout the movie from the book, but really, the whole film is sort of a retelling of the Moby Dick story, with Khan as Captain Ahab chasing Kirk as the white whale.

And of course, just like Captain Ahab, Khan loses not only his ship, his crew, and his own life in his quest for vengeance, and in the end fails. Unlike the novel, though, there are no survivors; no Ishmael to tell the tale.
